There are only so many various of proteins that will work together to form a viral shell.

It might be a large number, but not all proteins will fit together. Mathematicians will figure it out and come up with a number.

Viruses use cellular machinery of their hosts, there are going to be the same FU's and variation in putting all the crap together as in their hosts basic cellular machinery.
Some of those virus type won't be as virulent, because they won't fit together as well as the other types. In construction maybe a few extra base pairs were snuck in and the protein is longer and does not fold as well or quite the same.
